log in as admin, then click on the Administration tab, then General Settings.

no, the web.config does not carry this. All settings are edited in the admin panel and saved in the database.

Will it only check via POP3 or can we setup a MAPI profile on the server to check mail?

unfortunately the current version supports POP3 only for incoming emails.
